By Franchise Era
List of organisations ordered by their respective timeline relevance; some groups do belong in more than one category, and some belong in none at all (Other). The order here is roughly based on the extent an organisation is primarily active during significant events of the canon timeline, and which parts of the canon they're relevant to.
Human Revolution & Mankind Divided (2020's)
Organisations which overlap only or significantly with prequel timeline games.

Project: Snowblind (2060's)
While technically not part of Deus Ex, the game was originally going to be another entry into that franchise, before the name was changed and development shifted to making a disconnected standalone title. Because of this, many of the in-game technology, concepts, and narratives can fit in with the Deus Ex timeline as a whole.

Invisible War (2070's)
Organisations which overlap only or significantly with Invisible War's timeline. Any groups that survived the events of Deus Ex will probably fit in this category.

A catch-all list of organisations which don't quite fit into any timeline - alternative universes - or the timeline is ignored all together. Includes organisations that have too limited information to determine precisely at which point they were supposed to have existed in the universe.
